In a nutshell, it's a quality control mechanism for the Cubans. The NIVELACUSO was cracked and everyone started looking for the better factories and leaving the provincial factories alone which prompted the change to NETAGIDOCU in 1999. That was changed to another system in April of 1999 and changed again to the current system in January, 2000. The new code is a bit more elusive because of the rolling changes in factory codes and now years and months are tracked instead of factories.
Cuba had supposedly changed the way things are done making one factory the same as the next so main factories were just as good as provincial factories, but I am not completely sure that it was a success.
As a caveat though, it is 8 am and I might be talking out my a$$.

Yup. It depends on what the vitola is. I would imagine that to turn out as many cigars as Cuba does, each factory would have to concentrate on a few vitolas at a time (ex. CG, Dalia, Julieta) while other vitolas get 'sub contracted' to a provincial factory.

Huh! I never knew that. Now these provincial factories, are they owned by the manufacturer or are they independent of them?

I visited the largest factory in Havana and they roll multiple vitolas of multiple brands under one roof. Some of the rollers that I saw were rolling Cuabas, but that was the only brand that I could recognize based on shape.
